Speaking for the show's internal pseudoscience... the Omnitrix puts out a form of energy or energy matrix that causes Ben's DNA to change into that of the various alien species.

If he had a cold in his body, it stands to reason the cold virus would ALSO be rewritten to be compatible with the silicon-based biology, just like the bacteria in his stomach which aid in digestion are. They are both separate biological entities living within his body, and they make the transition just fine. If they didn't he'd be plagued by explosive diarrhea whenever he changed forms.

(I've got fuck all for explaining why alien hybrids are suddenly retroactively dirt common in Alien Force- or why the Plumbers are an alien organization instead of government-sponsored, or why Magic doesn't exist. But the cold thing... that tracks with the logic of the show.)

We never saw how Ben got the Omnitrix off. Maybe this is a post-crisis Earth? That would explain a LOT, IMO.

AF's overplot is lost in the woods, but I'm willing to forgive the show its many faults so long as it keeps up Ben's bitchy-gay-flirting relationship with Kevin.
